The security of a PHP site is not for the light of heart, and the vulnerabilities are many. I wish we had known more about this software sooner, and we would have built the site differently - using more attributes instead of custom code, Some of the modules we can buy are not wonderful, so I wish Magento did more to grade the quality of the modules out there.
