The ability to prototype detailed interactions is very advanced. Their library of existing controls is very helpful when putting the pieces together in a prototype. The ability to export the final prototype into html, css and js is very helpful and works very smoothly when you try to add them on websites as part of portfolios or want to depict the interaction on a promotional page. The learning curve in proto can be very high for certain types of interactions and might take a lot of time to conceptualize. This is the case only for very advanced interactions and might hold true for certain simple interactions as well.
Layer and object management can be very tedious if the prototype is very big and spans multiple screens and elements. It very much depends on how many micro-interactions are present in the prototype.
Considering this is a web client, sometimes working on interactions on the browser itself can be very slow and tedious. This is not a completely tool level problem. At several instances browsers tend to slow the system and hence, the client suffers as well.

What I really like about Proto.io is how well made it is. Not only is it easy to use but the amount of detail you can put into your prototype is insane! Not to mention that they have an app where you can pull up your prototype on your phone! How cool is it that you can just take out your phone and show your friend the prototype of your next project. It can be difficult to use and clunky. At times, it lags, which is extremely frustrating. Adding small details into wireframes can also take a lot of time. It took a lot of effort to prototype many screens. My team also had difficulties prototyping at the same time using proto.io when using the same account. It is a good software for mobile prototyping as it also allows to view the prototypes offline and natively on both android and iphone with a customised app icon. Also, it allows easy importing of the assets directly from Sketch and Photoshop which reduces the time in asset management to a great extent. One more thing that is great about proto,io is that it has a layer based stacking for the assets which allows for creating easy animations and better interactions. I do not like the way it has been designed, there are a lot of options presented to the user on the main screen making the entire interface look too cluttered and also reduces the canvas space. As of the last time I used it (Jan 2016), it was confusing to prototype long scrolling screens. It took me time to figure out that I had to set individual pages. I had a ton of difficulty as to how to make my very long screen scrollable in the prototype. After resulting to many, many forums, I found that my answer wasn't even easy.
