I believe that the best way is to organize the files in the links by creating a package so that everything is under control.

Create a separate folder for each client. Inside that folder, create separate folders for each project, for the client's identity resources (logo, color samples, and so on), and for images or text content that is frequently reused. Individual packages are included in the project folders (possibly different for each project). To prevent the client and project folders from becoming too numerous, also create an archive folder where inactive folders can be dragged.

make logical named folders inside of other folders. 
also, drag over favorite folders onto "favorites"side bar of finder window; that way you will be able to find it quickly.

I have an external hard drive that I have individual folders for each project. I do package everything together after I’m done for the day so I can pick right back up where I left off from any computer.
